The three red atoms are a defect resulting from adding two atoms to a perfect silicon crystal. The pictures show only parts of two planes that form a hexagon pattern. The lines are added simply to guide the eye.
This "triangular" defect moving through the crystal. After watching for a million time steps at 550 F, the same defect was found elsewhere in the crystal.
